One possible factor that has not been discussed is lectins which are toxic to humans and most animals. Lectins are found mostly in grains, legumes and nuts, soy being the worst with peanuts being also bad. All food has some lectins in it but is found in larger quantities in seeds. Soaking in water and cooking destroys most of the lectins which is good.

 

Not saying this is the reason for OP's problems but lectins are certainly a factor to consider and ancient people used to routinely soak their grains before using them. Lectins can damage the villii in the digestive tract and cause the production of antibodies.
