I got both Carlson's and vitamin shoppe liquid fish oil. After taking it for a while I got knee pain. A lot of people say this decreases their pain.

My guess is that the fish oil is having an inflammatory effect in your joints, and your body is not able to compensate for its deleterious effects.
Although a large body of research studies indicate that fish oil consumption is healthful, I have also read that at microscopic level, fish oil is very damaging - it is oxidative, and it s inflammatory.What this suggests is that fish oil works its magic through hormesis.
For hormetic substances, one has to be very careful with dosing and timing (e.g., no time-release should be taken). It is also possible that some individuals who are sensitive to its effects will get more hurt from it than any benefits.

I highly doubt that omega-3 fatty acids are healthful due to hormesis. They're an essential component of human metabolism.
Having said that, everyone is unique in various ways, and if supplementing fish oil is causing pain or inflammation, then I would just stop. A quick online search brought up precious little evidence that it really causes/increases pain, but Drugs.com does list joint pain as a possible side effect so who knows.

Omega-3 is essential, but I am not certain that its consumption in the form of fish oil does not have negative effects on the body. For this reason, some folks don't take fish oil, but flax seed oil, so that the body will convert EPA into DHA as needed.
On a different note, I believe a couple of recent studies show that PUFA, compared to SFA, promote weight gain. Fish oil = PUFA.
